Demuxing and remuxing video with alt audio un-syncs the audio badly (Yamb/MP4Box).
Can't win! Guess it's transcode-the-audio or convert-entire-deal-to-DVD time time. What a pain in the ass.

Apologies. Yamb still sucks, but I finally managed to get MP4Box to properly mux the raw H264 video and 5.1 AAC audio into an in-sync(/NSYNC?) MP4 container with the proper -fps 23.976 command.
My comment about the incompatible original files stands, though. And the tutorials are worthless.
